Hamilton City website has a list of cemeteries:
http://www.hamilton.ca/CityDepartments/PublicWorks/Parks/Cemeteries/
A contact email is also there.
Public Works or the equivalent in many towns/cities is often the arm responsible for cemeteries.
Most Hamilton cemeteries have been transcribed. Hamilton Public Library holds these in their Local History and Archives department. http://www.myhamilton.ca/public-library
Microform Copies are also available by Interlibrary Loan from Library and Archives of Ontario.
