Following one of the first rules of genealogy always go with the record that
is recorded nearest in time to when the event took place. Therefore you
would go with the father's registration.
The later registration was being done from memory and misplacing a year here
or there is no big thing.
As to your comment as to why the double registration was not caught by
Registrars - you are dealing with humans they make mistakes - indexes are
not perfect - humans make them, maybe original was missed in the original
hand written index.
Also if your great grandfather went to get a copy of his birth certificate
and said his name was Harold Balcombe and he was born on such and such a day
then that's what the officials would check for. The indexes was only done by
the child's name so even if they did check a few years on either side they
might not find Sidney Harold Balcombe if in the index they indexed Sidney
Balcombe . I have a fair number of double registrations in my family with
the only difference being either the first name or the date of birth.
The great thing about most genealogy programs is you can note conflicting
information like this.

But I have asked my cousin and he has said that there was only one birth and
that it was probably that one was registered with the Dominion of Canada
#901200 but registered on the 12th of February 1926 by Sarah Annie Balcombe
the Mother. and the other was registered by the father Frank Georges
Balcombe on Nov 30 1894 Reg. # 005038. Both have the same
Dr.R.P. Robinson and everything is the same except the sequence of the names
